I'm guessing that the FaceFX plugin was unable to set keys on one or more bones. You an check the log file in Documents\FaceFX Plugins\FaceFX 2012 to be sure.
The most common cause of this problem is that the joint attributes are locked, but other things can be to blame. For example, a biped controller can lock the attributes of bones and cause the plugin to fail to import keys as well.
If I am right, then the only fix is to figure out what is preventing FaceFX from setting keys and fixing that problem. If if it is something else, let us know.
